Fibre network jack not used by installer

I have a wall plate with a number of empty spots for cat 5 jacks. The installed ran the fibre cable down the outside of the jack instead of terminating the fibre to the jack and then running another fibre cable from the jack to the modem. Can the installer come back to install a jack?

No. The fewer breaks in in the Fibre the better. It is usually one Fibre cable between the pole and the ONT.
